Jason, what year, I assume Vanagon, do you have? But a quick answer may be one of the exhaust gaskets.

Subject: New Engine Question
I have about 3000 miles on a rebuilt engine. I have noticed an increased "clicking" sound on the engine which was not there when I origonally had it installed. It runs very strong. Any ideas of the problem? (I am not a mechanical genius so excuse the questions) Could the valves be out of adjustment? That is where the noise seems to be eminating from.
Thanks for any help >J.D.
