I was able to get them out.
I took a flat blade screw driver and squirted wd40 inside the seal next
to the body.
Then use multiple flat blade scew drivers and slowly, carefully work
and pry the whole window out with the seal.

Is there an easy and quick way to remove the side windows without
destroying the seals on a Vanagon? I remember removing the back window
of my Jetta just by pushing on it with my feet or something like
that...
